If i have an application that consisted of these files:
\workingfolder\file1
\workingfolder\file2
\workingfolder\somefiles\file3
\workingfolder\somefiles\file4
\workingfolder\somemorefiles\file5
\workingfolder\somemorefiles\file6
After a diff between two versions i might find out that file1 and file4 was changed. I would then want to be able to export the latest version of these in their folders so that i get what i need to patch older copies of the application:
\workingfolder\file1
\workingfolder\somefiles\file4
I usually do this manually at the moment but i would be nice to be able to automate it somehow. Is this possible to do in Vault?

I would suggest looking at Shadow Folders within Vault's Admin Tool. This is a mechanism which synchronizes a folder on disk with the latest version of a file within the repository.
See the Admin Tool Help or Online Vault Admin Tool - Shadow Folders for more info.
