Checkin causes file to be deleted, then added

One of our users is having a very strange problem. Only in certain folders, when he does a checkout, then checkins in his changes, there are 2 lines - 1 is a delete repository item, the other is an add file. This is in the GUI Client - version 3.5.1. Other users do not have this issue. The permissions for the problem user are set the same as other users. We've delete the working folder, got latest, still have the problem. Are there any settings to change this behaviour? Thanks!

It's possible there's an "orphaned" operation in the pending change set. See this KB article for details:

If this is not what you are experiencing, post a screen shot, and we'll troubleshoot further.
