I have a project that I was working on for the past couple weeks, and when I finished the changes this morning, I checked in the project from Visual Studio 2003 (by right-clicking the project folder and selecting "Check in ..."). After checking in, the one new file that I added to the project was checked in properly, and the project file was checked in, but the existing files that I had made changes to were all reverted to their old version (as if I had done an "Undo Checkout").
We're using version 3.1.6.
Any insight into how this could have happened, how I can retrieve my lost files, or how I can prevent this from happening again would be greatly appreciated.

Not sure how your changes were lost. Are there any errors reported in the Vault server log around the time of the checkin? It's sgvault.log in %windir%\temp\sgvault.
If locally modified files were overwritten, they should have been automatically backed up by Vault. Look for an _sgbak folder in your working directory. It's possible to configure this for a different location -- this would be set in the Vault Client Tools->Options->Local Files->Cache/Backup location.
