Whenever I perform a difference operation on 2 Folders, the Diff tool does not seem to ignore whitespace, despite the fact that I have the option checked. So, I end up seeing many, many files flagged as different, but when I double-click on a row, the Diff tool tells me (correctly) that they're identical (ignoring whitespace). This has basically rendered the Diff tool useless for me on Folders of non-trivial size.
[EDIT: ] The version of Vault I'm running (client and server) is 3.1.2 (3511).

Yes, this is how it was designed - to ignore white space for file diffs, but not necessarily for folders diffs.
I'll add this as a feature request (to add another option to ignore white space for folder diff). In the meantime, you can specify another diff tool in Tools->Options that supports the feature set you need.
