I have deleted some files from a folder because they were not supposed to be added into Vault. This worked fine except whenever I want to do a Check In on this folder, it still wants to Check In the deleted files either though they are not on disk or in Vault. The files show as "Delete File" in the Check In dialogue. I have also tried deleting the entire folder and starting again, but this doesn't help either. Maybe I am doing something wrong.

You might have an "orphaned" transaction in the Pending Change Set. This can happen if a transaction fails for some reason, you fix the problem, and evoke a new command rather than reuse the failed command sitting in the Pending Change Set. The new command succeeds, but the old command is still there.
Could that be the case? If so, undo the operation in the Pending Change Set using the Undo arrow or rightclick and choose "Undo . . ."
If that is not the case, it could be that your cache files are out of sync with the true state of the folder tree.
The remedy here is to delete the client side cache files:
