We are trying to migrate all our VSS database over to Vault system.
After we imported the VSS databases they all ended up in the same SQLServer database.
How can we import each VSS database into a separate SQL Server database and is there any licensing issues if we have separate SQL Server database?

A Vault system uses only one database, sgvault. Within the database you can have multiple respositories. The Import Tool gives you the option to import only a portion of your VSS database into each repository.
During the VSS Import, after the User Mapping instructions, the Repository screen allows you to choose a repository for the import. You can also create a new repository for the import in this dialog.
If you want your VSS information in different repositories, you will probably need to reimport portions of your VSS database and place them in separate repositories, and delete and obliterate the extra folders from the original import.
If I have misunderstood your question, please let me know.
