All of your Vault data, including users, source code, history, labels, checkouts, etc. is stored in the SQL Server databases sgmaster and sgvault. The Vault 5.1.1 installer will upgrade your Vault 4.x database and all your data will be preserved. Note that if you upgrade, you will need to to upgrade your licenses as well.

Will you be moving your Vault databases a new SQL Server? Or will they stay on the same SQL Server machine?

If the databases are staying in the same location, you can run the installer on Windows 2008 machine and point it to the database location. Be sure to backup your databases before doing an upgrade.
