Issue with Vault 3.50/VS2008 Binding Web Applicaiton

I'm having an issue where I cannot get a web application bound to the repository. The web application was bound but we had to remove it from the solution to convert the site from VS2003/1.1 to VS2008/3.5 and when we add it back to the solution and rebind it, we are getting that the binding is invalid and it is trying to go down a dirctory to load it in (e.g. the directory structure is web\sites\<web application> and it is trying for web\sites\<web application>\<web application>). Any thought of what this is and how to get it fixed?

We haven't tested Vault 3.5 with VS 2008. Full support came in Vault 4.1. However, we're willing to take a closer look, since you're using the older integration client, which is the same as used with VS 2005.
