I have recently been tasked with organizing an very unorganized Vault setup. There are a few repositories and I need to move projects around between them. Is there a way to do so without losing the history.

You will want to use our Export/Import Tool. That takes the entire history with it. It installs automatically with the client install. Look in your Start menu, Programs, SourceGear Vault.
One thing to note is that our Export/Import tool is not compatible with using the obliterate function in the admin web page. What you will want to do is use the Export/Import tool and then either only delete the items you want gone and not obliterate them, or don't use obliterate until you are entirely done with all the moves. Once you use obliterate, you won't be able to Export any more. Obliterate removes permanently chunks of history that the Export/Import tool needs to work. If you use just delete, then the items are still in the history of the database and it won't cause problems.
