We have our own issue tracking system (similar, I'm sure, to fog bugz and others) that I would like to be able to integrate into Visual Studio's Check-In and/or Pending Check-Ins (though I'm guessing they do one thing).
I know this is clearly beyond the scope of Vault stuff, but I was wondering if anyone had any thoughts about this. I know Vault has integrated itself with VS for check-in purposes, but I'm not entirely sure how. I would really only like to do a couple of things in addition to the normal check-in stuff: update our issue table with information about the check-in (files and versions checked in).
Any pointers or thoughts are appreciated!

Monte,
If you would like to, you could try to put your own bug tracking system in place of fogbugz. Checkout this thread where we give out the URL format that Vault calls for fogbugz.

If your internal system supported that format of URL, then Vault could integrate its checkins with your system.
