Sorry to post a reply to this old forum post, maybe this might interest some other newbie.
As a DiffMerge newbie myself, I also encountered this problem. I added a new ruleset for .php files, with 4 different patterns each for one line, since my targets contained:
| $URL$
| $Revision$
| $Id$
| $Author$
With those four patterns, I also experienced the fact that in the folder comparison the files were flagged red, but on compare the selected files the message appeared they were the same considering the current ruleset.
I changed my ruleset to just ONE (1!) rule for FOUR lines with Pattern: \$URL.*\$ and Lines to Skip: 4, so that FileDiff says the Omit pattern is:
4 Lines at Each Match of: \$URL.*\$
Ever since, FileDiff 3.3.2 beautifully indicates in the folder overview the files are equivalent. This might be a tip for other (new) FileDiff users. I'm just sharing it here, because I could not find this anywhere else on these DiffMerge forums.
