We regularly have certain dll's checked out during build
How can we tell Vault to ignore them? The .dll file extension is a file exclusion under file types

The exclude files types is for excluding a certain type of file when adding a folder through the Vault GUI client. Once it's in Vault, any attempts at changes will be detected.
You could try CVS mode if you are using the Vault Enhanced Client. That setting is found in the Vault Tools - Options - Concurrent Development style. That wouldn't require check outs at all. Instead, as files are edited, they just get marked as edited.
Another option is to remove the .dll from Vault.
