The vault client (version 5) seems to hang for ages (max wait 10 minutes before I gave up) saying "Retrieving Repository Structure Information from the server" if I end the process and restart it is instant. This is an intermittent issue that all our developers get however I think it is linked to another issue. This is that it hangs and we have to end process is when adding a file by dragging it into a folder that has 1,739 object in this folder.
We are not using a proxy to access the vault server and have tied both with and without chunked encoding and with and without folder security. We can all access the vault web pages however are not using them enough to say if they are totally free from this issue.

Do you have anti-virus on your machine that might be scanning the cache files as they're checked and updated? You might try turning off the anti-virus and try one test to see if there is a difference.
What I find interesting is that it isn't a long process if you stop it and start it again.
How large is your tree? By that, I mean do you have thousands of files and folders or hundreds of thousands of files and folders in the tree? Each file and folder represents a node in the tree.

There is no Antivirus on the Server however there is on the client.
We are slowly populating our repository bit by bit to iron out any issues. Currently we only have 3,745 Files and 219 Folders Most with only one revision however the folder that is causing issues for some users has 1,740 of those files in.
The issue with adding a file to this folder seems to happen every time for some users when the select Add Files or Drag and Drop a file in. It does not happen when they right click on a ghosted file however finding the ghosted files in the list is time consuming as they do not have a status of ghosted.
The issue when starting up seems to be more intermittent and not so much of an issue.

Have you tried having your users or at least one of your users disable their anti-virus and/or firewalls temporarily?

Problem solved.
Turned out that some of our users had a mapped drive to a folder on our network that contains tens of thousands of files. This folder has nothing to do with our source code however when the Source Gear File Add Dialog box was trying to open the for some reason it must have hit this drive and hung. Windows Explorer under XP has the same issue when you try and open the mapped drive.
Un-Mapping the drive resolved the issue and the File Add Dialog box appear instantly. The other issue with it hanging when loading was a proxy issue as not all users had changed the option to not use a proxy.
