First, an apology if this has already been answered, but I have honestly searched and not found this question (or answer).
According to the documentation, you should be able to have different bindings (VSIP and MSCCI) between projects. I have converted one project successfully to VSIP, and have another solution (different repository) that still uses the MSCCI. I can open the VSIP project and then close it and open the MSCCI project with no problems. However, if I go the other direction, VS2005 doesn't seem to pick up the change and is still stuck on the MSCCI plugin for the source code control (and throws an error when trying to open the solution bound using VSIP). Do I have to manually change the client provider before I open the project (when just starting VS2005), or should this be happening automatically (like occurs when going from VSIP to MSCCI)?

Visual Studio only automatically switches providers based on the Solution file's binding. You have to work with a bound solution to get the benefit of the automatic switching.
If that's not an option, you have to go into source control options and change providers manually before opening a project.
