We're running SOS 3.5.3. One user is unable to check in files that her client says are checked out; however, the SOS server says no files are checked out. Each time the user tries to check in (or tries to undo checkout), there seems to be a Server Error 402 in the server log.
How can we get the client and the server back in sync?

Error 402 means "file not locked." The file is not actually checked out.
Have the user delete the client side cache and download the project tree again.
