I am looking at the client tool and looking at files, i notice that the display is driven by the database, as in i only see files the database knows about, on other systems these desktop clients list the files on your HDD and then list the status as SCC sees it. This way i can easily see at a clance that a file or folder is missing, and take appropriate actions.
Is it possible to configure the Client to do this, or some other 'easy' way, if not could this be looked at in the future, It is a lot easier than clicking find new files to add.

Try this:
First, update your client to Vault 4.0.4.
Make sure you have the option checked to show non-version controlled folders in the tree. (There's a different checkbox for showing files).
Let's say you have FolderA in the repository. Set a working folder for it. Then add a folder, let's say FolderB, to the working folder, but not to the repository. When you click on FolderA in the folder tree, does FolderB show up "ghosted" under it?
