I've gotten Vault to work with Fogbugz using one repository.
Now I need to get it to work with multiple repositories.
Fogcreek has a little tutorial, but it is geared towards VSS and subversion:

In the last step they modify "hook scripts" in the source control apps to contain the repository names...I can't find any documentation of how to do this using Vault.

but I'm confused, if the repository number is already included, do I not need to setup the stuff in the fogcreek document?

BTW, navigating from a link in a fogbugz case I go here:

It appears that removing the "&Repository=Test" still navigates to the correct file:

Maybe I should just edit the Fogbugz log and diff urls and then multiples would work?

Okay,
After doing some testing I can confirm the following works on my setup:
Simply remove the "&Repository=" section from both the log and diff URL's in FogBugz site settings.
Vault is passing along a number referring to the repository anyways, this appears to work fine for fogbugz.
One thing that I also found out was 'supported' was having checkins from different repositories on the same case/bug.
After doing some testing I can confirm the following works on my setup:
