After I check files in from my local LAN, I go home and connect with a secure connection. My problem is the versions of files I just checked in don't match. I connect using the IP address internally and a different IP externally. Is there a way to sync the two database cache files?

If you're connecting to two different IP addresses, SOS creates a cache file for each one.
You could do a "get latest" to update the file list.
Or if that takes too long, you might try copying the updated cache file (databaseX.sos) over the cache in the other server cache location.
In SOS 4.x the cache files are in: C:\Documents and Settings\<user>\Application Data\SourceGear\SOS\servers\<servername>
In 3.5.x the cache is in C:\Program Files\SourceOffSite \servers\<servername>
