Since updating to 3.0.7 I've been getting a lot of errors when trying to check in files. It seems that some files will show up twice in the checkin window with two different types, "Add File" and "Modified". The file already existed before I checked it out so not sure why the "Add File" is there. If I uncheck the "Add File" version I can then check in the file. But now that everything's checked in, no checks next to anything, I can still right click on the root folder and choose check in and see a number of items in the list. What did I do wrong?

It sounds like you have a bunch of Add File operations in the pending change set, which will cause the behavior you are seeing. I'm not sure how they got there - did you invoke Add Files at some point?
Pending items will remain in your change set until they are commited or manually removed. You can remove them by selecting them in the pending change set and choosing Undo Selected Operations (either from the right context menu or the button above the pending change set list.)
