Clear all Working Directories...

Where is the various working directories stored for the 4.1 client? I want to remove all working directories and reset to a known state.

In the 3.5.2 client there was the server file that help such information and I could delete this file.

I don't see a similar file in the 4.1 client.

Are you referring to the SOS Client cache files? In SOS 4.x these are now stored in %appdata%\SourceGear\SOS\Servers.
