In our source tree we have a root folder for some solutions.
All solutions have the same shared folder containing some files (only the folder is shared, not the files inside).
We created a branch from that root folder.
Now the solutions in the branch still have the shared folder, but also all files within that folder are shared!

Is this by design??

I created $/TestFolderA, shared it to create $/Shared/TestFolderA. Then I branched from $/TestFolderA.
There were no shares after that.
Are my steps similar to what you did?
There might be some more complex history/sharing in your case.
It's also possible there's some inconsistency in the Vault Server cache.
As a test, You can reset the cache on one of the Vault Clients with the following steps Depending on your OS, find the path
C:\Users\username\AppData\Local\Sourcegear\Vault_1
or
C:\Documents and Settings\<userprofile>\Local Settings\Application Data\SourceGear\Vault_1
and delete or rename the entire Vault_1 folder.
Restart IIS with an "iisreset" command.
Next, reset working folders and perform a Get Latest with Do Not Overwrite/MergeLater to re-establish baselines, rebuild the cache files and reset file status.
Let me know if this does not resolve the problem.

Your scenario is not the same as mine.
In your case you should branch from $/Shared/ to for example $/Branch/Shared/
And then check the files inside $/Branch/Shared/TestFolderA/
We tested with resetting cache etc. Does not make a difference.
