Repository Security Gone after Upgrade from 3.5.1 to 4.1.1

All of our users can now get to all of our repositories after the upgrade. What happened?

We went through and set up repository access to the groups we had defined and that got things squared away. Was this an effect of a change in repository access management between the versions?
