Retrieve All Files by Label

I have applied one label to my entire project from the root and since then applied a second label to only the files that have been modified directly at the file level. Is there any way to gather an archive of the files that have the second label?

The folder changes archive tool is not aware of the second label since it has not been applied to a folder.

You are correct that the archive tool can only compare labels on folders, not files. Do you by any chance have a label applied before the file changes? If not, you can perform a View History on the folder, but click the radio button to view it by folder version. Then find the folder version prior to the check in and label it.
