This Fortress client is version 2.0.3.18802
The most recent Fortress release is version 6.0.0.30477
I will start by apologizing as I understand that:
1. We are using a dated version of the Fortress client so this issue may be resolved in a newer version
2. There may be a setting that I am overlooking
Here is the issue I am dealing with.
If I delete a file on my local machine (either in the Fortress client or in the VS 2010 add-in), the physical file is deleted on my local computer, however, other users local copy is not deleted when they get latest. The deleted file is removed from the project's solution; however we have ran into issues when adding a new file, with the same name as a previously deleted file, causes other users file to become renegade and breaking the build.

Have your users go to their Tools - Options Local Files.
Have them check the setting they have for "Perform repository deletions locally." Do they have that set to remove files that have been deleted?

Local Files Options:
Modified working copy: "Attempt automatic merge" w/ "Save files in backup folder before overwriting"
Perform repository deletions locally: "Remove working copy only if unmodified"
Make writable: "Make all files read-only"
Set file time: "Current"
On Undo Check Out: "Revert"
Override Native EOL Type: "Do not override"
Do you think the issue is the "Set file time" option?

Are the files on the remote computers edited by any chance? If they are edited, they won't be deleted according to your settings.

The solution was to set the File Options: "Set file time" option to "Check In".
