We are using the enhanced client integration in VS 2010 and Vault 2.0.4 Client. When we choose 'Exclude From Project' after selecting a file, it is DELETED from both the working Folder AND the repository. Now we were a little bemused seeing as we hadn't deleted the item. Is this an expected behaviour??

I have that logged currently as a bug. The way to work around it until it's fixed would be to turn off the auto-commit option and then undo the delete action that would be pended from the remove function. The auto-commit setting can be found in the Vault Tools - Options - Check In/Branch and reads as "Auto-commit after each operation".
If the item fully deleted already, you can get it back by right-clicking the parent folder of the file in the Vault GUI client and clicking on properties. Under properties is a tab for deleted files. You can select the file and click Undelete.

Vault Standard and Vault Professional 5.1.2 address this issue.
