If I don't work in SOS some time (an hour or so) and then try to perform some action in it, it waits and then shows the message like "The connection was closed... Do you want to reconnect"? It was in version 4.2 and now I can see that in version 5 too. I've just noticed it working in the add-on.
I would like to decrease the timeout (how to do this?) or maybe you can advise something else. The goal is, I don't want to wait every time.

SOS itself doesn't close connections, but there may be a firewall, router, or other device between your client and the SOS Server that is closing the connection.
You can change the Keep-Alive intravel in the SOS GUI Client under Tools->Options->General. In SOS 5.0, select the Tools tab on the ribbon, then on the bottom left, click the little arrowbox to the right of the SourceOffSite Tools/Options label. This will display the SOS client options.
