On the "Detect New Files To Add", it doesn't appear to find new directories to add, only files. Is this correct? If so, this seems like a good enhancement to have.
Also on the same dialog, it appears the "Exclude" button does not retain its values for the user. Each time the dialog is opened, it reverts back to the admin defaults. Would it make sense if the client were to save this on a per-user basis, perhaps with a "restore defaults" button to return to the admin defaults?

You could turn on Ghosted Files and Folders (see the Tools->Options->General options page) to easily add folders that are in your working folder but not in the repository.
I'm not sure why the exclude list was not per-user, but I'll add your vote to our feature request.

I guess I had two enhancement requests --
1. Allow "Detect New Files to Add" to also add new folders (the ghosting feature isn't useful when I have many hundred/thousands of directories)
2. Save the exclude list in a per-user setting
