Vault 4.1.0.16216 Multiple instance Check-In error

Just wanted to let you guys know about an error i recieve in the latest version.

Scenario:
I have 2 applications open through VS 2008
both of them are databound to Vault.
I have the option selected to require me to checkin files and make a comment when checking in when i close VS.

When i close VS or when i try to check in all files. im being required to checkin files from other instances of VS loaded that contain files which are checked out by me.

In VS Tools - Options - Source Control, which client do you have selected?
