We run two dedicated servers for source control, for DR purposes.
The C: drive is used for applications with the D: drive for data (VSS databases, shadows etc).
We backup the D: drive for recovery directly to the D: drive of the DR machine. I can see how I can force SOS to use the D: drive for the temp files usign the "Optional-tab" but can I back up the SOS configuration so I can recover all changes.

All changes to source control, user accounts, security rights info, etc. are stored in the VSS database, so backing up the VSS database will preserve all this data. It is not necessary to backup SOS temp files -- these are created per client login session and cleaned up once the client has disconnected.
If you want to backup configuration specific to SOS installation, the files to backup would be the sossvr.prp (properties) file and the sossvr.kys file (contains encryption key info). These are in the SOS Server installation directory.
