What causes "Server closed connection" to occur other than the server going down, etc.? I typically stay connected through the client all day and maybe perform an operation or two per hour. However, it seems like I get the message a couple of times per day. This morning I started SoS and about an hour later got the message (no operations in the meantime). Is there a timeout setting somewhere?

The SOS server itself does not close connections, but there may be a firewall or other device that is closing the connection after a period of time.

Everything's inside the firewall, but the database is on a Novell drive, so maybe that's the issue.

There's an option for a keep-alive signal in the GUI client, under Tools->Options->General. You can see if that makes a difference.
