Additional details
Vault server version 3.0.5
Also tried restarting IIS, rebooting the machine and repairing the installation. The same problem is still occurring. Nothing in the sgvault server log

Could be a couple of different problems:
The ASP.Net process account no longer has access to %windir%\Microsoft.NET\Framework\v1.1.4322\temp
IIS settings were modified so ASP.Net needs to be re-registered ( %windir%\Microsoft.NET\Framework\v1.1.4322\aspnet_regiis.exe -i )
Here are a couple of links regarding the same problem - http://support.sourcegear.com/viewtopic.php?t=3055
http://support.sourcegear.com/viewtopic.php?t=1977
Also, if Sharepoint was installed, that can cause problems for the Vault server.
Finally, you should check your Windows Event viewer for any error / information related to ASP.Net
